Accidentally created seperate NNID accounts for Wii U and 3DS...

So I just got my Wii U today, and as it was guiding me through the set up I didn't realize the Nintendo Network ID it asked me for was the same thing I very quickly made up in order to download stuff on my 3DS last week, so I created a new one and unluckily chose a different username so it didn't register with me what I'd done. My bad, lol. I've already downloaded my copy of the Wind Waker HD onto the Wii U, and I have a few downloads on the 3DS as well as a rather extensive friend list that I don't want to lose. Seeing as the only solution I've found is to delete the NNID off of one of the systems, which kills the downloads and friends list, it looks like I'm stuck.

 

...My question is, does it matter at all if I have two different NNIDs? Like will this ever have any effect on me in the future? These are two completely different systems anyways, and they don't share eShop downloads, do they? If the purpose of having the same NNID for both systems is purely for the convenience of sharing a username and having all download records in one spot, then I really don't care. I just wanted to make sure.
