SD Card Data

Hello, I poste don here earlier but I found the answer to that now I was hoping for some help with another issue. I discovered that the data that I thought was on the SD card is definetly still there. I would like to remove it, and only it without loosing my save data for Pokemon Y, I have backed up all my images(not that they are important) and I don't know when I'm on the computer to tell the difference between what games are what. Really I just don't want to loose all the hours I put into pokemon, and since there is no way of getting Legend of Zelda back(since I didn't do a system transfer, and that seems to be the only way of getting it back.) I just want to be able to know that my Pokemon data remains intact.I would wipe the whole card clean, but I don't know what that will do to my save data. Thanks.
